If you read the transcript of his will I have at:

you will see he calls one son Thomas the younger who was not of age, and the other Thomas the elder who was the executor and had a first child born in 1667, so he was definitely of age and both were living at the same time

It would appear that one Thomas was a child of his first wife Ann, and other of his second wife Hester. Why he named two sons Thomas, we can only speculate.
